It sounds like you may have pages in the front or back matter which you have left with a blank 'chapter title'. If you add a title to those pages in Atticus, that title will be what shows up in the TOC. It's always best practice to make sure every page or chapter has a title, even if it doesn't show on the page, because the ePub navigational TOC requires something to reference in order to function properly. So, if it isn't given a name, you'll see the .Chapter appear in the TOC.
