In the very simple Discounts section of your Bundle Builder, you will find a checkbox Remove any discounts applied before this.
If checked, all other discounts will be cleared. If unchecked, this discount will be added to any other discounts that are applied earlier in the order (so you can use this as a nifty way to get around the Shopify requirement of only allowing one discount code to be used!
