No, you don't pay for any employee that is not active.
If you would like to deactivate employees, follow these instructions:
Go to Tools > Employees > Manage Employees
Select the employee you would like to deactivate
Click on Choose An Action (on top of your employee list)
Click on Deactivate
Click Go
