Off-Cycle Payrolls in CleanCloud Payroll

Learn how to run off-cycle payrolls in CleanCloud to pay employees outside your regular schedule—no extra fees, full flexibility.

You might need to pay an employee – or your entire team – outside your regular payroll schedule. CleanCloud Payroll makes this easy by allowing you to run off-cycle payrolls whenever needed.

There’s no additional fee for running an off-cycle payroll, and you can still process your regular payroll as usual.


Important Reminders

  • Time tracking hours do not sync to off-cycle payrolls – only to regular payrolls.

  • Off-cycle payrolls use the same withholding rates, deductions, and contributions as regular payrolls by default.

  • To pay bonuses with a 22% supplemental withholding rate, run a Bonus Payroll instead.

  • Child support garnishments are not paid out on off-cycle payrolls. Gusto only processes these through regular, transition, or dismissal payrolls.

  • Off-cycle payments typically process in 2 business days, though timing may vary depending on your company’s direct deposit setup.


When to Run an Off-Cycle Payroll

Here are common reasons to run an off-cycle payroll:

  • An employee needs to be paid before the next regular payday.

  • You’re issuing extra compensation outside of the standard schedule.

  • You need to reimburse an employee.

  • You missed severance pay on a dismissal payroll.

  • You need to pay wages missed on a prior payroll.

  • You need to correct a payroll error.


How to Run an Off-Cycle Payroll

  1. Go to Settings → Users → Payroll.

  2. Click Run Off-Cycle Payroll.

  3. Enter a work period.

    • This is the date range the employee worked to earn this pay.

      • If the employee requested time off during this period, that time will be paid out.

    • 🪄 Tip: Time off does not accrue on off-cycle payrolls.

  4. Select a payment date.

  5. Select whether deductions and contributions should apply:

    • Block all deductions and contributions:
      No benefit deductions or contributions will be made.
      📌 Note: 401(k) deductions cannot be disabled due to plan requirements.

    • Make all regular deductions and contributions:
      Your standard benefits will apply only if you choose to include them.
      (For Gusto-managed benefits, these do not apply automatically.)

  6. Review Tax Withholding Rates.

    • To make changes, click Edit next to Tax Withholding Rates.

  7. Select the employee(s) this payroll applies to.

  8. Click Continue.

  9. On the next page, click the ⫶ Icon to enter payment details for each employee.


Payment Details You Can Enter

  • Regular Hours/Overtime: Click Enter hours, input the worked hours, scroll down, and click Save.

  • Gross Earnings: Total earnings before taxes and deductions.

  • Net Earnings: Take-home pay after deductions and taxes.

  • Other Earnings: Include commissions, bonuses, paycheck tips, or cash tips.

  • Reimbursements: These are not taxed and are not reported as regular wages.

  • Payment Method: Choose Direct Deposit or Check for this payroll.

    • If only “Check” is shown, the employee hasn’t set up direct deposit.


Finalize the Payroll

  1. Click Continue.

  2. Review your entries.

  3. Click Submit Payroll to process it.

🪄 Tip: To make changes before submitting, click Edit Payroll.


After Submitting

  • Close the tab and return to CleanCloud.

  • Refresh the page.

  • Go to Settings → Users → Payroll to:

    • View a Full Summary

    • Or Cancel the Off-Cycle Payroll
