You can only save public sites to collections. If you make a private site public later, you'll need to save it again (private sites are automatically removed from collections).
To save a site:
Open the site profile
Click the "Save" button
Select one or more collections from the menu or create a new collection
Click the yellow "Save" button
That's it! Your site is now saved to your collection(s).
