Will the new version transition my custom shipping and fulfillment, or will I need to set them up again?

In the new version, you'll have to set up your custom shipping and fulfillment again within the product admin panel. The way Shopify is built makes it impossible for us to preserve that information for this kind of update, so unfortunately there will be no automatic transition for these settings.
