For Shopify users the initial product sync will apply our MSRP (Manufacturer's Suggested Retail Price). You may change this at any time.
The easiest way to create an order that will automatically be charged the "wholesale price" is to manually create one through through the client portal.

Another option is to set up an internal only discount code in your store and apply it upon checkout.
